I was travelling down the highway when the fuel filter warning light came on. So I dutifully stopped, checked the fuel filter by pumping a clean flow of fuel, and started up again. Still on. So I disconnected the negative battery terminal, waited 30 seconds and tried again. Still on. Has anyone encountered this problem?

I should have mentioned that after the first problem I actually removed the filter and checked it. It was clean, so I put it back and drained it again. Still had the warning light on, so I disconnected the battery again. Still the light persists. (Also went through the ritual of the power windows....they work)2007 Prado GXL, Silver, D4D manual

Just to close this one out - the dealer said the filter was clogged and replaced it. They also reset the ECU. It was a new filter (<1000km), but dirty fuel can happen at any time I suppose.

I know this an old thread but encountered the same problem in our 2007 Deisel 120 series and managed to reset the warning light by doing the following:
1. Disconnect top wires/plug on filter housing
2. Turn Ignition on
3. Plug top wires/plug back in
4. Turn Ignition off
5. Turn Ignition back on and start vehicle
